Other than saying you should watch S after Railgun, I'm not sure what to recommend, though.. I saw Railgun before Magical, and still enjoyed both, since they focused on different characters and aspects of the world. A Certain Scientific Railgun is the first season.
While A Certain Scientific Accelerator is essentially a spin-off of the original Magical Index series, in theory, you can watch it before the main anime. However, it is not recommended to do so. The characters appearing in the spin-off will not seem as interesting as they should if you decide to skip.

Everything from the characters to plot in the Railgun series is canon to the main Index series, as the story was made by the author of the novels. This includes the Saten cameos appearance in the novels and "Capacity Down" used on Accelerator in Volume 19 of the novels.
Regardless of quality, Index is still the main series. Railgun might handle certain arcs (and characters) better than Index, but the latter is more relevant when it comes to worldbuilding, plot development, and character follow-up.

Watching A Certain Magical / Scientific Series in its chronological order is highly recommended. It has a higher emotional impact and preserves the mystery of the rest of the seasons. The bonus episodes and specials hold no relevance to the main story. They could be watched at the end or be skipped altogether.
