In the end, skipping episodes from the show, filler or not, is a personal choice and will differ from show to show. None of which matters if you don't know which episodes are which!
You won't miss anything by skipping all the Naruto filler episodes. The only filler in that large span of fillers I legitimately enjoyed was the very last filler adventure, episodes 216-220. These episodes involved the Konoha and Sand ninjas fighting together and just had some fun fights.

In case you really wanted to know: that means that 58% of Naruto is canon and 55% of Shippuden is canon. Alternatively: 314 episodes are pure filler, of a 705 episode series. (i counted to shippuden 485)

The light novels is considered prime canon, where any contradictions in the anime/manga is overridden. However, any "filler" or new material added in the anime/manga that doesn't contradict the light novels is considered canon. Two examples:

Just like when it comes to most Manga and Anime, what happens in The Manga, which tends to be the foundation of the story, is what should be assumed as to have actually happened. The Manga overrides The Anime, and will likely be what future material that has the Creator involved, acknowledges as actually happening.
If you want an analogy, think of The Manga as a Seed that grows into a Tree. All the fruit, and branches on that Tree are The Anime, The Movies, The Games. Even The Fan fiction if you want to include it. They all only exist thanks to that Tree that came from a Seed.
