It's not explicitly confirmed that Isabella is gay; instead the story, like Marnie, ends by highlighting a completely different kind of relationship. As with the anime mentioned above (and you could add Hollywood's Frozen, with its treatment of Elsa), the fan arguments will continue.
It's a side story in the sense that it's not apart of the original set of released episodes. But it's 100% canon.

Violet’s tale is one of subtlety, nuance, and limited exposition – she foils the numerous sub-plot characters very well, acting as a sort of detached narrator who has just enough charisma to tap solidly into the emotional conflicts of her peers.
Given that Violet Evergarden is about as far from Black Lagoon as one would ever hope to get, it stands in stark contrast to the rest of the series’ attempt to explore the drama and tragedy of life through the tertiary characters of the day, and further tries to create an awkward action corollary to the drama.

Gilbert and Violet had a special bond; she treasures Gilbert very much, which made her want to learn what his words, "I love you," truly meant.
