So Shinji is traumatized and has no one to talk to, nowhere to go. When he meets Kaworu, Shinji is in an extremely vulnerable mental state, in other words. So it seems that you could read their scene of showering and then talking in bed together as Kaworu preying on Shinji's loneliness. Kaworu may have just wanted to use him to infiltrate Nerv.
In the Manga - Rei's feelings were transferred to Kaworu by the Angel, so he was essentially experiencing Rei's affection for Shinji. (The manga basically shipped Shinji and Rei; 'the romance that could never be' kind of deal) That isn't a kiss, Shinji was hyperventilating and having a panic attack.
Kaworu is an angel, the ideal, but for the sake of the world, humanity, and even Shinji himself, he must be destroyed. Kaworu can do nothing to save humanity despite his perfection, only Shinji can. Ideals can save anything.
That makes it particularly significant that the hero Shinji has a close friendship with another boy, Kaworu, who openly declares his love for him.
AsukaIt's worth noting that, during a discussion between the two pilots, Asuka gets Shinji to admit he tried to kiss her, giving her a confirmation of his interest.
Shinji refuses, realizing he needs to grow up, and Kaworu wills himself out of existence. This leads to Asuka and Shinji realizing their feelings for one another. Near the ending Kaworu, in fact, seems very happy for them and refers to Asuka as "your girlfriend" to Shinji.
His relationship with Kaworu is also about him loving himself. He has to learn to accept the parts of himself he doesn't like, and get over his lack of confidence. Kaworu is brimming with confidence, which is probably a major reason Shinji feels attraction to him almost immediately.
Kaworu has earned the nickname of "Gay Space Jesus" from them. Supporters of the pairing occasionally accuse detractors of being biphobic or homophobic. These fans consider the pairing canon due in part to what they see as a mutual confession and reciprocal affection within the show.

Kaworu seems both genuinely interested in Shinji's plight, as well as that of the Lilin. The last line is likely directly related to his decision to be killed at the end of the episode.
Kaworu uses the ambiguous "suki" form which includes intimacy or friendship or anything more, and can simply mean "like" or "fond of", and that he is deserving of "koui" (好意), which means simply "good will" or "favor", not "koi", "love". When he mentions this to Misato later, Shinji also used the ambiguous "suki" form.
Asuka says he doesn't really like anyone, as he doesn't even love himself. When Kaworu and Rei as Adam and Lilith state they collectively represent the hope for understanding and love, Shinji replies it is just a pretense, but if he returns to the real world, at least there he will know his feelings are real.

none of this is ambiguous or "unknown," kaworu and shinji both say they love each other in the anime and shinji admits he was attracted to him in a way that he "shouldn't feel about a guy" in the manga. it literally bangs you over the head with the fact that he was in denial about his feelings, not actually repulsed.
In my case I found Shinji’s close relationship with Kaworu as a sign of self-hate and lack of confidence. Again, Kaworu is Shinji’s idealized version. A version he loved more than his small and weak self. I find it similar to Ron Weasley’s encounter with the Mirror of the Erised.
There I learned that when Kaworu "held" Shinji's hand (episode 24), it was supposed to be a briefer "touch" but was miscommunicated to the animators. Additionally, many (myself included) believe that Kaworu's interactions with Shinji represent his feelings for humanity in general.
Actually, Kaworu’s death is an act of self-sacrifice. He let Shinji willingly kill him to let Lilin live and the Angels to remain dead. Again, as what’s mentioned above, some fans interpret his death as an awakening to reality. He represents an idealized world, an escape or a fantasy that we must awaken from.
Killing Kaworu is an act of rejecting this fantasy and embracing the real, but darker world. As for me, this is another sign of Shinji’s weakness. The killing of an idealized self by a weaker version is an animated personification of self-defeat.
In the series, when Angels and human collides, someone will go. A fan once pointed out that Kaworu is a representation of a perfect world that doesn’t exist. He is too nice and perfect to exist, and this seems to convey to the audience that in the flawed world, perfection is an escape.
He can't form a relationship with anyone, even if he wants to, because of how broken he is, how broken the "deres" he meets are, who would normally be willing sex objects for his fantasies, and how flawed the world is in general.
Plus in End of Eva, Shinji is terrified of Giant Naked Rei and only accepts Instrumentality when she changes form. Becoming Giant Naked Kaworu. It's shown by the infamous 'tang' scene that she changes form to look like people the target person loves, Yui for Gendo, Ritsuko for Maya, etc.
