From then on, they grew and supported each other as friends and comrades on a level Orihime never touched. Rukia can give him so much more emotional support than Orihime; she understands Ichigo better, and they share a deeper, far more powerful bond.
Till the end of the manga, Rukia is still Kuchiki Rukia, the shinigami who awakened Ichigo’s powers. It was bound to happen that Rukia became captain the 13th Division, not Orihime. Orihime remained with the role of being a human with special connections to Ichigo, resulting to the development of her special power.
Thankfully, Orihime appears at the last second with her Santen Kesshun shield, which stops her friends from falling (probably for days, given their location). In the concluding segment of the final arc, Chad, Ichigo, and Orihime meet Uryu, who reveals himself to have been a double agent all along.
She admitted all the things she wanted to do with her life, then said that no matter what she did, she would always fall in love with the same person: Ichigo. Orihime even tried to kiss him, but couldn't bring herself to do it. So she departed the room after healing Ichigo's wrist, and that was that.

Orihime may only be considered to have replaced Rukia if Orihime had gained the abilities to act the role, and is now acting the role, of Rukia. And, that the “original” Rukia is not performing her role anymore, or cannot perform it at the moment, hence the replacement.
