Well yes and no as some Legendary Pokémon do have genders, while others seem to posses masculine or feminine characteristics, while others are just genderless. Although Mewtwo in the games is genderless, like all legendary and mythical Pokémon, he's referred to as a "he" by fans due to being played by a male voice actor in the original movie. Mew, although genderless, is often thought of as being female.

If the number is even, any Pokémon that can be female will be female. Before Generation VI, there was a 1 in 3 chance that Azurill can change its gender upon evolving since its ratio was different from Marill (which is 50-50 male or female chance).
This differs from male Combee, which can't evolve at all.
Most Pokémon have even gender ratios. However, some Pokémon have a greater chance of being one gender than another, such as Blastoise which has a 87.5% chance of being male, but only a 12.5% chance of being female. However, there are some moves that will only work on Pokémon with a specific gender.

Manaphy is referred to as a prince, so by default, it's a male by the same logic of Diancie being referred to as a princess. Oddly, you added Cresselia who is female by default; as such, I added the other two pre-set gendered Legendaries: Latios and Latias. Shaymin I'm half-half with. Regis seem too robotic to have genders, but if they did, likely they'd be male.

This trainer is impossible to imagine without it, and its unique nature means it'll likely never have a trainer use Silvally as well as Gladion absolutely can.
In the anime, Melmetal and its earlier e volution Meltan aren't seen as Legendaries, and instead simply as rare Pokemon that don't appear all too often. In the games, though, this Pokemon has historically remained banned from online play due to its elusiveness and power, making Ash essentially an owner of a semi-unintentional Legendary.
Heatran is mostly considered a rare Pokemon rather than a one-of-a-kind Legendary, but it still can't breed and only comes in a single encounter in most games, making its random ownership especially bizarre.
It's quite rare for trainers to catch Legendaries in the wild, but not every Legendary that's "befriended" by a human is necessarily a partner in the same way. This is why Gladion is especially worth noting, as he didn't exactly catch Silvally (or Type: Null before it evolved) as much as he stole it to keep it safe.
Either way, Giovanni uses Mewtwo briefly before it ends up running off , seeing that its power is too great to simply fight Gym Trainers under his bidding. He's not a great trainer of this Legendary Pokemon, but it still would likely end up with this Mewtwo having Giovanni as the original trainer's name in its data if it were in the games.
Legendary Pokemon are supposed to be incredibly rare, but a few trainers in the anime have managed to get their hands on them. The Pokemon games have recently begun treating Legendaries as numerous necessary inclusions in competitive teams, but the anime has had much more magic surrounding these one-of-a-kind creatures.
