What defines a hero or a villain is not always clear-cut, especially in anime. Intention and action often don't match up for morally gray characters. In anime, the line between hero and villain is often up for renegotiation as a series goes on. The villains can begin to look like heroes, while the protagonists can dip into the realm of evildoers.
Most anime fans will find it easy to relate to one character or the other in a show, but rarely do they admit to feeling represented by a villain in the story. While we naturally prefer to look at ourselves in favorable lighting, villains are still representative of the worst aspects of humanity pushed into extreme examples.

When Attack on Titan first began, Eren Yeager was the main protagonist of the series. However, over the years, he became an antagonist, being the final enemy that many other main characters—including his friends—would fight against.
While Eren has the fates of his comrades and friends in mind, there's no way he can follow through with such a plan that doesn't leave him a morally reprehensible character. So, simply put, Eren does become the villain of Attack on Titan. His actions also lead him to a tragic end.

The protagonist of Death Note claimed to kill for the greater good. He only targeted criminals, at least at first. However, as he tried to evade being exposed and punished for his murders, he began to kill with less discrimination. Eventually, he was killing anyone he deemed a problem and became a true villain.
Except for Trevor Belmont, Sypha Belnades, and Dracula's beloved wife, Lisa Tepes, (whose appearance was short-lived), few characters come out of Castlevania looking like heroes. Hector wanted to do good, but he just got himself captured again and again, betraying those he was sworn to and who showed him kindness (in whatever small way that was).
Between the Hidden Sand Village's crimes against Gaara and the other villages, The Hidden Mist Village's forcing shinobi to fight to the death as a test, and The Hidden Leaf's orchestration of an entire clan's massacre on top of their brainwashing of children in Root, the Hidden Villages do not look good.

Hyakkimaru's hero status is a bit more controversial because he does have such a justified reason to hunt down these demons and Lord Daigo. Plus, he helps out the orphan, Dororo, who he could have just cut down or abandoned. Hyakkimaru wants his body parts back, and he wants revenge on his father for signing them away to a bunch of demons.
